Workbench tool kit can appear inside undestructable parts of the map. I have nothing else to say it just happened.

The toolbox was on the ground but under an indestructible grate. So it was impossible to get it.

There was a toolbox for a workbench that was in an unbreakable environment piece. It was completely encased by this pillar and all attempts with both drill and pick were futile.
